Everytime i try to screw the whammy bar in with the strings on, the whammy bar cant screw in because the thing that holds the strings(not the tuner things) blocks it, any idea what i should do?

Just screw it in until it starts stopping. Not super night, but so that it stays in place. Or, you can screw it in and leave it loose.

You put it in the hole on the bridge closest to the Cable input. Just turn it around like 3-4 times and it's good, it will be loose, but It's easier to use.

It has nothing to do with the sound (technically speaking).

Strum the strings, and press the bar down a bit. Hear the lowered pitch?
